Round 1, I'll go with Doom simply because he'll likely be able to set up SOME form of prep while he has a home field advantage. On Zebes though...Samus absolutely destroys him. The intense gravity may be enough of a problem for the good doctor, already.

Samus beats him with no prep. With prep is a problem, although her speed and destructive potential are more than a match against him.
