Eggman does have the Super Genesis Wave to re-write reality on a low 1-C scale and uses that in-character.

Altough I'm curious if Doom is able to absorb it before he gets affected by it.

Assuming whatever Eggman brings out isn't nuked by Doom breathing too hard, I can neither confirm nor deny 3-d cause the one who I knew was knowledgeable on Doom on the wiki... well that was Impress so...

I believe Doom could resist his body being transmuted. Altough Idw if Eggman could neg those resistences.
