Bowser wins.
His stats eclipse Ganondorf's in all but intellect, however in battle Ganondorf prefers a straight up duel as opposed to underhand trickery. Ganondorf's only hopes are the sword of sage, which is said to be good against evil, but he survived it too, the trident which can teleport enemies to the dark world, which Bowser's safety ring from super mario RPG negates, and possession, which is a stretch because while Bowser has been shown to be possessed fairly often, Ganondof has only possessed an unconscious being before on-screen.

Bowser wins.
His strength and durability eclipses Ganon's own no matter how much people want to not take stock in his SMG feats. He has transmutation magic of various kinds from turning people into brick and stone and his Koopa Clown Car has headlights that turn people into stone. Multiple times, Ganon hasn't shown any resistance to transmutation/petrification. He's also pretty darn even on speed with Ganon if not faster since he has shown to be able to escape inside of a Black Hole in Bowser's Inside Story via spin-dashing. (Apparently, Bowser is Sonic.)
The big one is magic and honestly, Bowser is at least even on that too since a lot of Ganon's passive magic is also something Bowser can do like levitation and Teleportation for instance. The rest of Ganon's magic is either situational like his "Kill an old tree curse" or from Super Smash Bros. like the Gerudo Dragon and Warlock Punch. His real offense are the Energy Ball attacks which Bowser can just either spin in his shell to reflect them or just straight punch them back. Bowser on the other hand, is very varied from geokinetic attacks like the Crusher to magic that whittles down the foe like Terrorize which can cut an opponent's Atk and Def by 50%.
His Inhale ability can potentially disarm Ganon of a lot of his weapons barring the Trident perhaps, cutting off more Ganon's options. In fact, Bowser just has tons more powers and abilities than Ganon does. The main thing that Ganon takes in this battle is his ability to turn invisible and intelligence which isn't enough against an opponent who is miles ahead in strength, durability, arsenal, and abilities.
The full Triforce does help, but the Star Rod is equally as powerful seeing how it also grants wishes like the Triforce can. With both relics countering one another, it is all a question if Ganon's raw power/magic is enough to actually kill Bowser. Given what Bowser has survived and defeated in base form, I seriously doubt it, especially when we take Giant Bowser into account.
