Is it possible to break through a resistance to something without layers?
Like Causality Manipulation on a resistance to it
 
There are times where resistances need to be activated, so if a character performs his ability before activation of resistance, he wouldn’t get resisted.
Also in some cases Power Nullification and Power Absorption are ways to go, because resistances can be dependent on the user having specific power.
If a character, for example, has “Fire Manipulation” for being unaffected by a certain amount of fire, you could argue that far higher amount of fire would work.
Otherwise, probably no. But it is mostly case-by-case analysis, even in the cases I mentioned above.

Ye. There is such thing called "Resistance Negation" where someone can bypass one's resistance to an ability using that same ability.

Example: The Stone Warriors from Ninjago are immune to all elemental powers including Fire Manipulation, yet Kai can bypass their resistance and still harm them with Fire

No, that is layering, and OP wanted ways without that.

Could metaphysical stuff like Concept/Causality/Information also work like that? And what about abilities with an enhanced on them

Oh yea completely forgot about these.
I mean, that’s not always the case, but in certain cases concept manipulation could allow to change the thing what is getting resistant, or erase the concept of resistance too. But, ah, that’s very rare, so don’t think these are the ways to go.
Causality manipulation should work with good context, like you could alter the effect of the cause of the resistance, and make it resistant to something else or completely different thing.
Information Manipulation Type 2 could also do that by manipulating the “building blocks” character is composed of. Like, a “hacker” would be obviously able to rewrite the code to change one’s properties, where code is practically reality.
Good enough Reality warpers in general should be able to handle that in many cases.
However, do NOT assume that anybody with these abilities automatically can “go around” the Resistance what I listed. There are various applications of these abilities, and you should always look how the character uses these abilities. I just named specific scenarios which are possible, but very rare.
