It is a visual effect the same one used in the opening of the anime. We don't look at stuff like that and immediately assume OMG it's A UNIVERSE IN A UNIVERSE IN A university INFINITELY AND LIFE FIBERS ARE HIGH 1-B without some kind of context.

This idea has been rejected by the wiki multiple times. The majority accept that she did not take her through space and was just a visual effect. But do what you want either way its going to be rejected.
