What's the AP for both?

Naruto is stronger (4.21898714 Teratons) than Goku ( 3.98999) by a little. Naruto is faster but speed is equal so it doesn't matter.
He can damage Goku on a cellular level with the RS, can outnumber him with the shadow clones, can summon toads for help
while Goku can't do much here.
I'll say stomp but if it is not then my vote goes to Naruto via hax and a slightly better AP.

This fight is a stomp. We've got KCM2 Naruto vs 23rd Budokai Goku. The main issue here for Goku is Naruto's clones. The later Naruto got into the series, the more effective his clones became (like a clone being able to fight the 3rd Raikage or assist in the fight against Madara). Even part 1 Naruto is capable of making 1000 clones, so Goku essentially has to fight through hundreds or thousands of Naruto's near the strength of the original.
Naruto's main techniques in the Rasengan and Rasenshuriken have been shown to be able to severely damage people far stronger than himself. (Part 1 Naruto almost killing Kabuto, and Sage Naruto putting a massive hole in Juubito's back), and we know Naruto has enough chakra for his clones to spam these techniques as shown when one of his clones with a minor amp from kurama (not even a one tailed cloak) made dozens if not hundreds of clones on it's own and had all of them charge Madara's deep forest emergence with big ball rasengans.
Even taking away clones Goku has nothing. You have two characters with comparable AP and Durability (someone pointed out Above that Naruto's is a bit higher), but one of them has Regenerationn that can quickly heal an arm sized hole in their chest (and this done by a much weaker Naruto with much less of the Kyuubi's chakra).
Naruto Claps. No Difficulty.

Naruto stomps here badly. Goku can't do much with his versatility and his hax.
