Are matter manipulation and transmutation(on material level) the same type of abilities?

Being able to resist against matter control will make someone resist against transmutation too?

Yeah, you Cann say transmutation is a su power of matter manipulation. Resisting matter manipulation may also grant resistence to transmutation, but the other way around.

A better way to say that is that it ‘Depends on the Context’. For someone resisting Matter Manip against the Greek Legend Medusa, they likely wouldn’t resist as Medusa’s powers are a Curse rather than manipulating Matter. However, versus Alien X who actually manipulates you into being Stone, that may work.
